xci is a cartridge dump. nsp is an eshop package. This is also the standard format for update files and DLC. Between nsp and xci, there shouldn't be any performance difference. I have seen issues with random xci files, but I'm not sure why those don't work right. XCI however can also come bundled with the Updates and DLC if it was ran through something like SwitchArmyKnife, while far less unlikely to be the cause of your rom size difference, you should still double-check both files in the Yuzu game selection menu to ensure this isn't the case.
