No, nds-bootstrap does not currently use the built in IR sensor of the 3DS, nor do any TWL_FIRM-based applications. You can, however, use any cartridge with IR to use it; it doesn't have to be the game that you're launching via nds-bootstrap. By the way, TWiLight Menu++ itself does not load backups. It's handled by nds-bootstrap.

well, in some flashcarts (like Acekard) in the firmware files there are some NDS file (ak2menu.nds, etc) i don't know if the R4i SDHC Gold PRO (that's the full name of your flashcart i think) but, if there are some .NDS file on the firmware, try switching the files with TWLMenu++ .NDS file, and the folders that need to be on the sd card, needs to be the _nds from root and flashcard users ...In the Unlaunch settings, you need to assign a button to the “launcher” option in order to access the DSi native apps.
