A few options. You could use non-lethal take downs on most of them. The few that you cant do that, you could use short circuit (which is non lethal) and/or a non-lethal mod on your optics that makes your weapons non-lethal. If you have to use a weapon, you need to be very careful and not hit them once they start to fall.
