You can take your time exploring other systems and planets on the way, only the order you do Janus, Kiava Gamma, and Dargonus matters. Since Yrliet's presence clears a lot of stuff in Act 3 (dare I say, 1/2 of the act feels like her personal quest), killing her is cutting yourself a chunk of very interesting content while taking her in - disrespecting your Rogue Trader and everyone on your team beyond belief.
